And Japan doesn't have the main north-south main line running down the middle of a city street, which is actually the case here in Oakland. There's about a mile of "street running" through Jack London Square. In any event, I bet that train won't even count as "late" in the end, because anything under ten minutes at the final terminal isn't "late," and they put about ten minutes of padding between the next-to-last and last stop to make it more likely that their stats will show as on time.
But you're right about the trains. Our train from Hakata to Nagasaki might have actually arrived three minutes late, and the crew were bustling around on the platform anxiously checking watches and discussing it with each other. I certainly appreciated the good timekeeping.
